There are a total of thirteen bosses all together, but only eleven are available in each copy of the game. The eleventh boss is either Pegasus Magic, Leo Kingdom, or Dragon Sky depending upon which version of the game you bought.
The damage their SP Cards do increases with how fast you delete them. The damage that I posted is the max amount of damage that they can do (this does not include if the card hits more than once).
* Their attacks may be Wood-Element, because of their cards that they drop are, but that theory cannot be tested because there is not an Electric version of Star Force. Thus we will assume that they are all Null attacks.
Taurus Fire/Ox Fire

Strategy:
Taurus Fire is the easiest boss in Star Force. His elemental weakness is Aqua, which happens to be one of the strongest elements in this game. You shouldn't have trouble beating him whether it is his first encounter or his SP form.
His attacks are pretty straight forward. The only attack that you can't easily avoid can be blocked with a shield. His HP isn't that high, so I'd work him down with some strong Aqua attacks.
Useful Cards: Sticky Rain 3; Pegasus Magic GX; Pegasus Magic SP; Ice Burst
Useful Best Combo: Never Rain 2 (x3) + Never Rain 3 (x3)

Cygnus Wing

Strategy:
Cygnus Wing is not a particularly strong opponent, but he has one thing going for him. Cygnus Wing's attacks are hard to dodge. They usually encompass all three of your panels. His ducky ladies attack can be stopped by shooting the white one. The other ones keep on going, but the white one will be blown off of the path usually after one charged shot.

Harp Note

Location: Vista Point's Wave Roads
Strategy:
Harp Note is a weak opponent overall. She doesn't have a lot of HP and her attacks aren't necessarily strong. The status ailments are what is going to get you. She is quick and her attacks strike a large area. If you get hit once by her, expect a good chuck of your HP to fall off. Getting into Green Dragon Star Force will help you out greatly in this battle. Without her effects, beating Harp Note is child's play. She has a battle set that she goes through. She will first hit you with Shock Note, then use Machine Gun Strings, and finishes it with Pulse Song. If you destroy her speakers, they will not recover until the beginning of the next set, which will give you enough time to defeat her.

Libra Scales/Libra Balance

Location: Classroom 5-A's Wave Roads
Strategy:
Libra's biggest downfall is his two weaknesses. There are a ton of strong Aqua cards in the game and a ton of strong Electric cards in the game, which makes it easy to take off a lot of his hit points. At the same time, his strong point is that he can use two different elemental attacks. This keeps you from using Green Dragon and Fire Leo Star Forces. I would personally go with Ice Pegasus Star Force anyways, because that one will do twice the damage to him.
Libra's attacks are pretty relentless and usually hit two of the back panels. He is a slow opponent, which gives you plenty of time to unload things at him.

Queen Ophiuca/Ophiuchus Queen

Strategy:
Queen Ophiuca is a difficult boss, because she will keep you on your toes. Her Snake Legion technique sends several snakes coming at you and it incredibly hard to dodge, block, or even destroy the snakes. Her other techniques are just as hard to block, because they are both very fast.
The main thing to use for this battle are defensive cards such as Barrier set or the Auras. The fire cards in this game aren't that good, so your best option is just trying to keep her steady while you try to unload all you have at her.

Gemini Spark
Stage Review

Strategy:
Some will debate Gemini Spark as being the hardest boss in the game, but we'll press onwards. The hardest part about Gemini Spark is that there are two of him, but only one of them will take damage. Easy? No. They move at an alarming speed, so Lock-On won't be that helpful here. The easiest way to hurt them is to attack them is when they get ready to use Gemini Thunder. Attacks like Flicker Kick and Berserk Sword that switch between the opponents that they are attacking works wonders against the twins when you tack a Paralyze Plus onto them. Just try to keep them steady while you unleash attacks at them will be your main strategy. Time-stopping cards work well against them, because they can't dodge them.

Cancer Bubble
Element: Aqua

Location: AMAKEN Foyer
Strategy:
Cancer Bubble's whole plan is to trap you inside of one of his bubbles then attack you. Stand your ground and just lay on your B button to take on those bubbles. You cannot block against his Boomerang Cutters (when he throws his claws), so you'll just have to dodge it. The first time, his claw will always come down the left column first and the second one will come down the right column. His Tidal Wave attack can be shielded against and it is relatively slow, which gives you an opportunity to do so.
Cancer Bubble is by all means an easy opponent. If you are struggling against him, you probably should work a bit harder on this game. Some Electric cards work well, like Cloud Shot and Flicker Kick, while some like Strike Edge don't work quite as well. This is because of his bubbles, which act in a way like shields.

Wolf Woods/Wolf Forest
Element: Wood

Strategy:
Wolf Woods is fast and his attacks are rapid. Guarding against him is possible, but in most cases his attacks are so relentless that it is hard to get your shield up in time. Because of this, using cards like Gravity Stage and Trip Song - which slows down your opponent - will give you an opportunity to hit him.
Most Fire cards won't work against, because he is so fast that he'll dodge them all. I would personally suggest using cards that cause Paralysis so you can hold him down for a minute. Holy Panels are definitely a good idea for this battle.

Crown Thunder
Element: Electric

Strategy:
Crown Thunder is a difficult opponent for three reasons. The first is that, like Harp Note, if Crown Thunder happens to hit you with Fall Thunder (when the lightning hits the panels), you will be losing quite the chuck of HP. The second reason is that he has a good chuck of HP. The third reason is that he is so well defended. Crown Thunder moves a lot and he has his skull soldiers to also defend him.
Try to keep Crown Thunder paralyzed or frozen, so he can't summon his soldiers. You can destroy his soldiers, but I find it easier just to dodge them, because they are revived so quickly. There are several Wood cards in this game that are very strong, which are key to beating him. Get into Green Dragon Star Force and try to counter him to deal another 600 damage to him.

Pegasus Magic
Element: Aqua

Strategy:
Pegasus Magic is fast. All of Pegasus' attacks have a good range, they don't hurt that hard, but they are relentless and quick to come. You can shield to protect yourself from one of his icicles, but chances are that there is another one heading right at you and will connect the second your shield goes down.
Pegasus Magic is always moving, which makes it a challenge to make him keep still! He is even harder since he has Status Guard, so you can't paralyze him. Trying to counter him is the best thing that you can go, so then he will more-or-less be paralyzed, so then you can unload things at him.
Useful Cards: Flicker Kick 3, Voltic Eye 3; Gemini Spark SP; Cloud Shot 3
Useful Best Combo: Flicker Kick 3 (x5) + Flicker Kick 2 (x6)

Leo Kingdom

Strategy:
Leo Kingdom is just a master of barrage. His attacks are easy to dodge, but they hurt. Bad. Another things that he has going for him is his range. Most of his attacks hit more than one of your panels, so you are stuck trying to dodge them to the best of your ability.
Like all of the Satellite Admins, Leo Kingdom is a challenge. Be clever, be fast, and you'll be all right.

Dragon Sky

Strategy:
Dragon Sky is the most challenging boss in Mega Man Star Force 1 for me. He is so tricky, because he is always throwing things at you. Once you set him up for an attack, he throws something at you that you have to dodge and then he moves.
Like all of the Satellite Admins, Dragon Sky has many attacks with good ranges. You can only block three of his five attacks, which makes it a bit of a challenge of defeating him. Making a Best Combo to defeat him is also hard, because it is hard to counter with most of the Fire cards in the game. Because of this, I think that Dragon Sky is the hardest boss in the game.

Andromeda
Stage Review
Element: Null
Elemental Attacks: No
Status Ailment: None
Location: Lab Module 2
Strategy:
The first form of Andromeda is relatively easy. The meteors that she drops are easy to dodge (although you can't block them) and the missiles are easy to block. This phase is mainly to whip out all of your attacks that require some set-up. The only attack that she has in this form that you cannot block are the meteors. She dives up and down on her side of the field, which can sometimes protect her from damage.
In her second form, Andromeda is a bit tougher. She gains a new attack (the beam from her palm) and a stronger defense. You can only hurt her when the orb in her center is green. However, breaking attacks like Break Sabre and JamPunch can attack her even when her orb is not lit. Her attacks are faster and more frequent, so you'll have to move up your reflex time. Once again, her meteors will be the most difficult part of defeating her.
